One way or the other, it ends here. From the various hints and clues we have picked up, this is what we've come up with this time.

Howdunnit:

2nd Twilight: Poison trap kills Rudolph and Kyrie.
3rd Twilight: The letter was already in place before the group arrived in the parlor after the first twilight.
4th Twilight: Kinzo's corpse was taken and burned in the boiler.
5th Twilight: A trap was attached to the atlas so when Hideyoshi picked it up. BANG!
6th Twilight: The culprit shot Maria used the passage to enter the bathroom and shot her.
7th & 8th Twilights: Rosa and Genji were shot and killed in the servants room.
Krauss' death: The culprit shot and killed Krauss while he trying to protect Erika.

Who Dunnit:

Assuming what we've been told isn't a pack of lies, we have to say that the culprit is a person who was formerly the physician Nanjo. Whatever this person's name was, he was acting in the interests of Kinzo, or at least the vision of Kinzo he had internalized. The crafty physician was even able to fake his death in the first twilight, using the corpse of Kinzo as a body-double. Later, the corpses disappear and Kinzo's body is burned, so it works.

The clues? We already stated them with our first theory, though it seems to have been denied by a technicality. No matter, with the letter's riddle unraveled we have the last piece we need for this theory. Interestingly, Krauss suspects only either Kinzo or Kyrie would have the cunning to pull this off, and also suspects a body double was used.

Whydunnit:

The trickiest part for us. It's hard for me to fathom what could make a seemingly sane man go on a murderous killing spree, and it's quite clear the motive isn't something as simple as greed. However, if we keep in mind that this person has internalized the delusions and ambitions of the former head Kinzo, and clearly knew of Yasu's past in his efforts to manipulate her into cooperation. Nanjo and Kinzo seem to have a tight relationship in this game, and it seems that Kinzo made more of an impression on Nanjo than was immediately apparent. The motive definitely involves Yasu, as s/he was left alive in the servant's room while Genji and Rosa were killed.

Once a person takes an action, they must face the consequence of that action. There is no turning back. However, perhaps Kinzo's desire was for Yasu to have another chance. What kind of person could Yasu be, if s/he had another chance, with the person s/he rabud? Is that the heart? I don't know. But it's what I propose, for now.

Actually, it may be good to don't be to specific, since Kinjo have denied our theories because of specific wordings.
